There appears to be no way to delete an entire CDpedia or DVDpedia database that's been synced to PocketPedia.

If, for example, I have multiple DVDpedia databases on my Mac (using the usual "hold option down when starting" method to switch between them) I should be able to sync them all to PocketPedia. Since sync uses unique ids for each database keeping them separate should be easy.
